Audio out of sync after fixing Plex DVR MKV containers

I have been using TS Doctor to fix the TS files on Plex Server DVR when recording from an HDHomeRun tuner. It works good. However Plex Server recently switched to a MKV container and now when I try to fix a corrupt recording the audio ends up out of sync.

As far as I know it's still a raw MPEG-2 stream and AC3 audio track just like before, but in a different container.  Is this a problem with TS Doctor or Plex's implementation of the MKV container?

Only the TS container keeps the important packet timers and counters to have audio and video perfectly synced in case of errors. If this timers are removed during the conversion to MKV, it's nearly impossible to recreate them from that file if it is damaged.

So, it's unwise to use other container formats than TS or M2TS to record TV streams. TS is the native format for video broadcasts and developed to deliver synced audio and video even in case of reception problems.
