In the PCR check field of the Analysis section, what does the little negative-going pulse above the tick mark mean?

The "little negative-going pulse" means that your recording contains a PCR-wrap.
Firstly, please fix this file with TS-Doctor.
Secondly, you can import it again for cutting. Then you should notice that the PCR-wrap symbol is gone.

I guess the PCR timecode is not continuous or it has started again from zero.

Perhaps it would be better to have a red X instead of a green tick if there is a problem  :-\

known as wraparound (PCR and PTS are 33 bit field and their resolution is 90KHz.  So PCR and PTS wraparound about 26.5 hour. )

it's not really a problem, since it's the way to go
but not all players can handle it correctly
so for movies shorter than 26.5h it's better to patch the timecodes correspondingly, so that no wrap around is needed
