I would like to ask what is the meaning of "scrambled flag" in "Ignore TS scrambled flag" under "correction behavior"? Will this setting affect the result of scanning a file? If yes, how will it affect?

Scrambled packet will be removed if scrambled flag is "ON".
This error can occure if the descrambler in the receiver is not working correctly. There is a 50/50 chance, that the descrambler has forgotten to reset the flag after descrambling or that the descrambler was not able to descramble the packets.

Does scrambled mean something like encryption?
And in which state, enable/disable that option can let me know there are problems in the ts file?

Yes, scrambled = encrypted. The word "scrambled" is used in the MPEG standards.

First try to ignore the scrambled flag. If you have no problems with the result, the flag is wrong. If you have problems with the playback, the scrambled flag was right and parts of the file are scrambled/encrypted.

Last question - why the log file generated after using "check only" will have something like "Discarded packets (not needed): 422076"? Is it a typo or?

It's not a typo. Discarded packets are garbage packets, not needed to decode audio and video.

Maybe his formulation was a bit confusing  ;D

Of course, the file is only read with "check only". But what he means is that if during this reading packets are determined to be faulty, they are "not read" (interpreted) but ignored. The error count you are worrying about is the sum of all "bad packets" that could not be analysed at all.
(usually they are a result of a bad reception or wrong/not working descrambling)

Your source recording is not altered or "repaired" at all with "check only".
