When saving a TS video it shows a message that stream is being cleaned, and usually the end result is a file that is smaller than the original. Can you tell me in details what exactly is being removed when TS-Doctor cleans up the video? Are any of the frames being re-encoded?

TS-Doctor only removes not needed data streams and filler data. It does not re-encode any frames. The video quality remains 100% as in the original.
